Stealthy microscopy method visualizes E. coli sub-cellular structure in 3-D

ScienceDaily (June 29, 2012) ? A sub-cellular world has been opened up for scientists to study E. coli and other tissues in new ways, thanks to a microscopy method that stealthily provides three-dimensional, high-quality images of the internal structure of cells without disturbing the specimen.

By combining a novel algorithm with a recently-developed add-on technique for commercial microscopes, researchers at the University of Illinois have created a fast, non-invasive 3D method for visualizing, quantifying, and studying cells without the use of fluorescence or contrast agents.

In a paper published online June 29 in the journal PLoS ONE, the researchers who developed the technique reported that they were able to use it to visualize the E. coli bacteria with a combination of speed, scale, and resolution unparalleled for a label-free method.

The method is based on a broadband interferometric technique known as Spatial Light Interference Microscopy (SLIM) that was designed by Beckman Institute researcher Gabriel Popescu as an add-on module to a commercial phase contrast microscope. SLIM is extremely fast and sensitive at multiple scales (from 200 nm and up) but, as a linear optical system, its resolution is limited by diffraction.

By applying a novel deconvolution algorithm to retrieve sub-diffraction limited resolution information from the fields measured by SLIM, Popescu and his fellow researchers were able to render tomographic images with a resolution beyond SLIM's diffraction limits. They used the sparse reconstruction method to render 3D reconstructed images of E. coli cells, enabling label-free visualization of the specimens at sub-cellular scales.

Last year the researchers successfully demonstrated a new optical technique that provides 3D measures of complex fields called Spatial Light Interference Tomography (SLIT) on live neurons and photonic crystal structures. In this project they developed a novel algorithm to further extend the three-dimensional capabilities by performing deconvolution on the measured 3D field, based on modeling the image using sparsity principles. This microscopy capability, called dSLIT, was used to visualize coiled sub-cellular structures in E. coli cells.

The researchers said that these structures have only been observed using specialized strains and plasmids and fluorescence techniques, and usually on non-living cells. These new methods provide a practical way for non-invasive study of such structures.?

Mustafa Mir is first author on the paper and member of Popescu's Quantitative Light Imaging Laboratory at Beckman. Mir said that studying and understanding the three-dimensional internal structure of living cells is essential for furthering our understanding of biological function.

"Visualizing them is extremely challenging due to their small size and transparent nature," Mir said. "This new method, however, provides a way to take advantage of the intrinsic properties of these very small, transparent cells non-invasively and without the use of fluorescence techniques and contrast agents.

"Previous studies have thus used extrinsic contrast such as fluorescence and specialized strains in combination with complex superresolution techniques for such studies. This will allow biologists to study sub-cellular structures while minimally perturbing the cell from its natural state."

Fluorescence microscopy is commonly used in cell biology for high contrast imaging and labeling of cell structures; it also enables what are called superresolution methods that have provided transverse resolution in the 20 to 30 nm scale, but the method comes with limitations due to illumination intensity. Using confocal microscopy has added the element of three-dimensional imaging but with this and other techniques, the researchers point out in their paper, "only the amplitude (intensity) of the field is measured in all these methods.

"Here we show that if, instead of just measuring intensity, the complex field (i.e., phase and amplitude) is measured, the 3D reconstruction of the specimen structure can be obtained without the need for exogenous contrast agents."

Measuring the phase shift that the specimen adds to the optical field at each point in the field of view is known as quantitative phase imaging, an imaging method for which Popescu developed the SLIM modality. It provides extremely sensitive phase measurements of thin, transparent structures such as the E. coli cells studied here.

The researchers wrote that the method addresses two major issues in cell microscopy: lack of contrast, due to the thin and optically transparent nature of cells, and diffraction limited resolution. They write that dSLIT's ability to retrieve limited resolution information delivered by SLIM will give researchers a tool to study structures like E. coli cells in a completely new way, thereby providing novel insights into cellular function.

"Although several such structures have been previously identified, little is known about their function and behavior due to the practical difficulties involved in imaging them," they concluded. "The results presented here indicate that dSLIT can be used to characterize and study such sub-cellular structure in a practical and non-invasive manner, opening the door for a more in depth understanding of the biology."

The paper is titled Visualizing Escherichia coli sub-cellular structure using sparse deconvolution spatial light interference tomography. Along with Mir and Popescu, authors include Beckman faculty member Minh Do and Beckman Postdoctoral Fellow S. Derin Babacan, as well as faculty member Ido Golding and graduate student Michael Bednarz from the Department of Physics. Popescu said the project was an excellent example of how different disciplines can work together.

"I believe this is a project that illustrates best the cross-pollination between different areas of expertise, which is so well nurtured at the Beckman Institute," Popescu said. "We used a novel optical method in combination with advanced computer algorithms to tackle a problem of significance in biology."

Twitter plans to censor tweets: Report

SYDNEY: Popular micro blogging platform Twitter has planned to introduce measures to reduce the visibility of hate speech on the website, according to a report.

According to the firm's Chief Executive Dick Costolo, one solution would be to hide tweets from dubious accounts.

"One solution would be to hide from users' reply page tweets from individuals that are not seen as authoritative," Costolo explained.

These would include users with no followers, no biographical information and no profile picture who just posted abuse on other people's timelines, The Herald Sun reports.

According to a FT.com report, Costolo also admitted this move could diminish the democratic nature of the site.

He also said that the new move was not necessarily in line with the company mantra that 'tweets must flow'.

Hey guys I just wanted to let you know watsup with these dream sequences because I'm making this up as I go and I didn't intend to do this from the start. This is what's going to happen, every rime the fog consumes the town one player will get to write a short segment about the old Glenshire before it was abandoned. In the segment they may use any character they control, but not any other character, not even in a mention (exp: in the bar scene I wouldn't say that there was someone that looked like Cur) unless they have permission from that character's owner to do so. You may however use any previous segment to base your segment on. (exp: you can use the bar scene as long as you don't change the events or interact with any other character that isn't your own) I know this sounds confusing, so if there are questions message me. As far as the segment you have complete control over everything your character does. IMPORTANT: make sure you end your segment with a part where the town is being tormented by the demon in the fog, again it doesn't have to be the same one I did.

Cash rules at Romney retreat while Condoleezza Rice steals the show

PARK CITY, Utah - If the majority of donors who attend this weekend's gathering of hundreds of high dollar fundraisers go back home as fired up as Rodger Young, the Romney campaign will be in quite strong a financial position and the investment in time and effort for the event will be paid back many times over.

"I am going to bundle every penny I can bundle," said Young, a donor at this weekend's mixer for Romney donors, GOP stars, and Republican leaders.

Until this weekend, Young was merely a donor not a bundler, but that has now changed.

"I came here with the idea that we were all going to take on more financial responsibility and I am certainly prepared to do that for Gov. Romney and I think we can get this done," Young told ABC News.

Hundreds of high dollar fundraisers turned out this weekend for a mixer for Romney campaign donors, GOP stars and Republican leaders, but among the faces at the retreat were other attendees who have the same goals of defeating Barack Obama, but whose roles in Republican politics lie in super PACs.

A man in a dark suit and purple pocket square was camped out in the lobby of the Chateaux at Silver Lake talking to what appeared to be lanyard-wearing donors. The man was Charlie Spies, the founder of the Mitt Romney-backing super PAC Restore Our Future.

He wasn't attending any of the panels or discussions and didn't even want to go into get a cup of coffee, but the lobby is really the place to be, with attendees walking to and from meetings or gathering to talk.

Reporters were asked to leave the lobby after being spotted chatting with Sen. John Thune and his wife about Friday's reception at Olympic Park, as well as with Florida Rep. Connie Mack.

It's legal for Spies to be there, but "coordination" with the candidate is not, a rule that's hard to enforce and explain.

He pleasantly wouldn't answer questions about the propriety of him hobnobbing at the Romney Victory Leadership Retreat, but he said, "Romney supporters are energized."

"People here understand that the private sector is not doing fine and we need a president who understands how to create jobs and turn the economy around," Spies told ABC News.

The Romney campaign did not immediately respond to an evening request for comment about ROF staff being at the retreat.

But Spies wasn't the only person affiliated with a GOP superPAC attending the confab.

Karl Rove, founder of American Crossroads and a former Bush strategist, was also on hand. He spoke on a "media insight" panel, and on another one examining Romney's path to victory. Rove, dressed in a blue blazer, told reporters his panel was "damn good," before whizzing away on a golf cart.

Attendees said the panel was engaging and humorous, with Rove swearing up a storm and regaling the crowd with funny stories.

Utah Rep. Jason Chaffetz told reporters both Rove and GOP strategist Mary Matalin were making the crowd howl, telling them about when Vice President Dick Cheney accidentally shot a friend with bird-shot pellets on a hunting trip.

"He was on full display," Chaffetz said of Rove.

It wasn't all joking, though. According to Young and his wife, Rove said, "We had to focus on some particular groups, such as some Republicans that didn't vote in the last election," including focusing on women. It's unclear whether Rove was also soliciting donations as he mingled with attendees over the weekend.

Many of those same attendees said the star speaker of the weekend was former Secretary of State Condoleezza Rice, who received and a standing ovation. Ambassador Charles Cobb, who served as ambassador to Iceland from 1989 to 1992, said Rice was "spectacular" and described her as a "very bright, sophisticated, articulate lady."

Husband-and-wife donors from Los Angeles who did not want to be identified said Rice's message was one of "America needing to take charge."

"We can't stand by and let things happen," the wife said. "If we do, someone else will take that leadership role."

They both described her address as an "impassioned plea" for the country to "stand up and take charge."

Donor Kent Lucken, an international banker in Boston who moved back to his home state of Iowa for six weeks before the caucuses to help Romney, said "she rocked it."

Attendees also heard from Sen. John McCain, Louisiana Gov. Bobby Jindal, former Florida Gov. Jeb Bush, and many other GOP notables. The donors were also able to learn about what Chaffetz described as how "the Romney train runs on time."

The attendees got to hear from the Romney senior staff, including campaign manager Matt Rhoades, senior strategist Stuart Stevens, and longtime adviser Beth Myers who is heading up the vice presidential selection process. They described the campaign's "10 a.m. meeting," according to Chaffetz and several donors.

"I think people were fascinated by that," Chaffetz said. "They spent a good half hour showing them how they would do that, and what they would talk about and how they review the numbers and talk about messaging and develop that into a cohesive message that's not only earned media but also paid media and other types of things. That was really different than I think that most people thought."

Chaffetz added that they went through "the analysis of what's going on in the media, looking at polling, looking at all the different facets."

Another thing many attendees weren't expecting? How up-close and personal they would get with many of the stars of the party. Chaffetz pointed out that he saw many donors excitedly taking their photo with possible vice presidential choices.

Former Minnesota Gov. Tim Pawlenty, Ohio Sen. Rob Portman, South Dakota Sen. John Thune, and Wisconsin Rep. Paul Ryan were all on hand.

Larry Conti who came with his friend, a bundler from Los Angeles, as his plus-one describes himself as "a big Paul Ryan fan" and was thrilled to meet him. Conti thought he would impress his friend when he took a photo with Ryan, who introduced himself to him as "Paul," but instead the friend told him he had just spent 10 minutes talking to Ryan in the bathroom.

Eugene Atkinson, a bundler from New York City, said he thanked House Majority Leader Eric Cantor and turned away only to have Cantor come back to him and ask him, "So how many years were you at Goldman Sachs?"

Atkinson spent almost 20 years at the bank (he is now the founder and managing director of Atkinson Capital), and Cantor's wife used to work there.

And it's also what these donors are leaving with, not just an enthusiasm to raise more money, as Young mentioned, but the impression that their guy is going to win.

Before he zoomed off in a golf cart with former Secretary of State James Baker, former Utah Gov. Mike Leavitt, who will also head up Romney's transition if he is elected, said he came away from the panels with confidence that the Romney campaign has "a very impressive group of people supporting this campaign and we have a very good shot at winning."

But with just under four months to go until election day, Republican National Committee Chairman Reince Priebus acted as a voice of reason for a campaign that is currently on top of the world.

"Everyone thinks we couldn't be doing better. We are clicking on all cylinders. We couldn't be raising more money, but it's June," Priebus said. "On our best day it will be close."

Former VP Cheney's daughter marries partner

(AP) ? Mary Cheney, daughter of former Vice President Dick Cheney, has married her longtime partner, Heather Poe.

In a statement, Cheney and his wife, Lynne, said the couple got married in Washington on Friday. The Cheneys said the two had been in a committed relationship for many years and they were delighted that they could take advantage of the "opportunity to have the relationship recognized." The District of Columbia and six states ? Connecticut, Iowa, Massachusetts, New Hampshire, New York and Vermont ? have legalized gay marriage.

Mary Cheney and Poe have two children.

In the 2004 election, Republicans backing the ticket of President George W. Bush and Cheney pushed for state ballot initiatives rejecting gay marriage. More recently, President Barack Obama expressed his support for same-sex marriage.

Voyager 1 Bids Farewell to the Solar System

Thirty-five years ago, NASA launched a pair of spacecraft called Voyager 1 and 2 in hopes of learning more about the outer planets of solar system, those big gas giants. The Voyagers beamed back dazzling close-ups of the big red spot on Jupiter and the rings of Saturn, but scientists wanted to see even more of what's out there, see how far the Voyagers could go before running out of fuel.

Now the moment that NASA has been waiting for is finally here because Voyager 1 is inching out of the solar system, out of the sun's magnetic bubble, and it's just a matter of time before it breaks through to interstellar space, going where no man or manmade object has gone before.

Is it going to be a smooth exit, or might there be a little bit of turbulence on the way out? And what's it going to find out there in the great beyond? Joining me now to talk more about it is Ed Stone, NASA's chief scientist on the Voyager mission, professor of physics at the California Institute of Technology in Pasadena. Welcome back to SCIENCE FRIDAY. Ed.

ED STONE: It's good to be with you.

FLATOW: It's been quite a while on this ride, has it not?

STONE: Yes, 35 years and still going at almost a million miles every day.

FLATOW: Tell us where it is. How do you know that it's at the edge of our solar system?

STONE: Well, there are several clues, but one of them is there are galactic cosmic rays, which are outside in the galaxy, created by the explosion of supernovae many tens of millions of years ago. And we know they're out there, we can see the higher energy ones, the faster ones can actually get into the bubble, but the slow ones, which are much more abundant, are out there not being able to get in.

And one of our clues is we're beginning to see an increasing rate of those as they manage to seep their way in to the very outer reaches of the solar bubble.

FLATOW: And why is this spot important for exploration?

STONE: What we're trying to do is leave the - we've been inside the solar bubble for 35 years, and 11 billion miles from the sun, and we're still inside the bubble the sun creates around itself with its supersonic expansion of its atmosphere. And so once we get outside, we will be immersed in matter that has come from other stars, these supernovae, which blew up - five, 10, 15 million years ago, create the materials out there - the magnetic field - the magnetic field of the galaxy.

Inside, it's the magnetic field of the sun. So it will be an entirely new environment for the very first time.

FLATOW: And how many more years can it operate that you can follow it?

STONE: We're very fortunate that we have plutonium-238 - natural radioactive decay of plutonium-238 provides a source of heat, which converted to electricity, every 88 years, there's half as much heat and half as much electricity. So that's very predictable. And we know we can keep all the instruments running, if nothing breaks, until 2020. And we'll have to shut off the last instrument around 2025.

FLATOW: What fascinates me most about the Voyagers - and I've been following them ever since you've been launching them - is that the transmitter on board has the power of a refrigerator light bulb. It's what...

STONE: That's right. It's a 20-watt transmitter. And we're receiving the signal from 11 billion miles away. It's really quite remarkable.

FLATOW: How can you follow with a 20-watt transmitter when your radio station's around, you know, 50,000 watts or whatever, a 20-watt transmitter?

STONE: We have very sensitive receivers on the ground, situated at three places around the Earth. It's called the Deep Space Network. And the antennas are 70 meters across. That's, you know, 200 - over 200 feet, and very, very sensitive receivers that operate just a few degrees of absolute zero to minimize the thermal noise.

FLATOW: Do the cameras - do Voyager's cameras still work?

STONE: No. We turned those off after we took the portrait of the solar system. Voyager 1 took that image back on Valentine's Day in 1990. And then we shut down all the cameras and other instruments which are there to look at planets, because we knew there would be no more planetary encounters. And we needed the space in these little tiny computers, which have only 8,000 words of memory, to better use the memory for the mission to interstellar space.

FLATOW: And what is the transmission rate of the signal?

STONE: It's very slow, only 160 bits per second...

FLATOW: Back in...

STONE: ...not megabits, bits per second.

FLATOW: One hundred sixty bits, that's even - back before those telephone modem days, in the early...

STONE: Oh, yes, much slower than the telephone modem. Yes. But it's every day, 24 hours a day, and we listen on the order of six to eight hours a day with the Deep Space Network. But it actually transmits 24 hours a day.

FLATOW: Mm-hmm. What's going to happen to - you talked about the bubble that's created by the sun. What happens to all the magnetic fields and things as it leaves the bubble?

STONE: Well, the magnetic field that's in interstellar - interplanetary space is from our sun. It's carried off by this solar wind, which is an ionized plasma, so it carries the magnetic field out with it, wrapping it into a large spiral, because the sun is rotating. And so the magnetic field inside is east-west, because it's this spiral shape. Outside, the magnetic field is generated by the motion of the plasma, which is outside, which is orbiting the center of our galaxy. And that creates a local magnetic field, which is then distorted, and by the explosions of these supernovas.

So outside, we're actually going to be seeing a different direction, more like north-northwest, we believe. But, of course, until we get there, we won't be sure.

FLATOW: 1-800-989-8255 is our number. Talking with Ed Stone, who was the head of the Voyager mission on SCIENCE FRIDAY, from NPR. How would you describe the success of both Voyagers? Beyond anybody's wildest expectations?

STONE: Oh, much beyond. What we discovered at the planets were things that we didn't know were there to be discovered. That's really the big bonus for science and for explorations, when you find things that you hadn't even thought you should be - were there to be found. And that's been the case time after time, and it's still the case. As we head out of the solar bubble, we are constantly surprised by what we observe and how it has changed our understanding of the interaction of our solar bubble with what's outside.

FLATOW: Ed, I want to play something for you and see if you can recognize it.

STONE: OK.

FLATOW: Any guess, eh?

STONE: Well, I'm thinking that those are the greetings from Earth that are on the record, which are on each spacecraft.

FLATOW: That's right. There's a record - I think - did Carl Sagan have something to do with putting that record together?

STONE: Yes. He put together a group of individuals who decided what to put on these 16-and-two-thirds RPM grooved records, double-sided, which had greetings from many languages of Earth, music from around the Earth, images of the various aspects of life on Earth, and so on. It's really quite a remarkable collection. It's a message from Earth, basically.

FLATOW: And the idea is that there might be intelligent life out there that might pick up the Voyager.

STONE: Well, that's certainly - one would hope so. But, in fact, the probability of that happening is very tiny. The real thing is that it's a message to us here on Earth that we had gotten to the point where we could actually send such a message into interstellar space. It will orbit the center of our galaxy for billions of years, long after the sun and the Earth are gone. This spacecraft, these two spacecraft will be orbiting silently around the black - giant black hole at the center of our galaxy, just like all the stars and the sun do.

FLATOW: What can we actually learn as it goes into deep space and, you know, people talk about outer space? And I guess this is really the first time anything that we've sent has - going into outer space.

STONE: This will be the first time we have something in interstellar space. That's - this will be our first interstellar probe, and Voyager 1 finally gets beyond the edge of the bubble. Yes.

FLATOW: And what would it - what could it send back that would be surprising to you?

STONE: Well, it could tell us that that the magnetic field is different than we think it is. We think we have some idea of what its direction is and how strong it is, but that's indirect information, if you like. And we could find that the intensity of these cosmic ray particles which are outside are quite different. We have various estimates which range more than an order of magnitude, factor of 10, between the various estimates. So there's - I suspect we'll be surprised when we find what's really out there.

There's also - right outside the heliosphere, we think, is a source of kilohertz radio emissions. That's the audio frequency, but the radio emissions generated in interstellar space just outside of the heliosphere.

FLATOW: Audio - it sounds sort of - in the frequencies we could hear them, if there were as - is the way to hear them.

STONE: Yes. We could hear them if they were sound waves. They're actually radio waves, very low-frequency radio waves, which we first discovered when Voyager 1 was beyond Saturn's orbit and the radio waves could actually get in that far into the heliosphere. But, again, we could be surprised when we get out there that our ideas maybe are not quite what the - quite what nature does.
